The three-time Ballon d'Or recipient will miss Tuesday's second leg of the women's Nations League final against Germany and multiple upcoming club matches.
According to Catalan media reports Bonmati is anticipated to be sidelined for "at least two months" while recovering from the injury, which could extend beyond three months if surgery becomes necessary.
The Spanish football federation stated that Bonmati ended the morning training session "in pain after a bad landing" caused by an accidental fall, later confirming "a fracture in her left fibula".
Bonmati was in the starting lineup for Spain on Friday during a 0-0 draw with Germany in the first leg of the Nations League final.
She is expected to miss the upcoming Champions League matches against Benfica and Paris FC in December, as well as the Spanish Super Cup in January and several Liga F fixtures.
Barca currently lead the league by six points over Real Sociedad and share the top spot in the Champions League group stage with French club Lyon.
