Bayern conceded two penalties and Union scored two own goals in a chaotic match in the German capital.
Both own goals resulted from Bayern set-piece situations, while Union's Leopold Querfeld successfully converted two penalties.
This victory advances Bayern to the quarter-finals of the German Cup, a tournament they have won a record 20 times, marking only their second progression in the last six seasons.
Bayern traveled to Berlin to face the only team to have taken a point from them in 19 domestic matches this season, with the sides previously drawing 2-2 at the same stadium in early November.
Union’s hopes for another upset suffered an early setback when Ansah deflected a Joshua Kimmich corner off his thigh into his own goal after 12 minutes.
The hosts were caught out again by another Kimmich corner 12 minutes later, with Kane leaping high to extend Bayern’s lead to 2-0.
A handball by Jonathan Tah awarded Union a penalty, which Querfeld converted at the 40-minute mark, but just before halftime, Union’s Diogo Leite headed in a Michael Olise free-kick to gift Bayern another goal.
Bayern again allowed Union back into the game early in the second half, with Kane conceding a penalty for an errant elbow, which Querfeld converted to reduce the deficit to one.
That penalty energized the hosts, who pressed their strong opponents for much of the second half, but Bayern managed to hold on and advance to the next stage.
Earlier on Wednesday, the defending champions Stuttgart secured their quarter-final place with a 2-0 victory away against 10-man Bochum.
Bochum defender Philipp Strompf endured a dreadful first half, scoring an own goal with a looping header and then receiving a red card just before halftime.
Stuttgart striker Deniz Undav ensured his team’s path to victory with a header early in the second half, bringing his total to seven goals in his last four league and cup matches.
Undav told Germany’s ARD he was “not satisfied” with the “ugly performance,” but added: “We played strangely, we were inconsistent, but in the cup, only progressing matters.”
Stuttgart will be joined in the next round by Freiburg, who won 2-0 at home against second-tier Darmstadt, thanks to a penalty by Vincenzo Grifo and a goal from Lucas Hoeler.
Bayer Leverkusen, St Pauli, RB Leipzig and Hertha Berlin all secured wins on Tuesday to advance to the quarter-finals.
